Thank you for the bug report. I couldn't repeat with version 6.3.8 however I recommend you to wait for a new release due to bug: https://bugs.mysql.com/bug.php?id=83658.

I have the same issue on Version 6.3.9
/Users/{user}/Library/Application Support/MySQL/Workbench/newmodel.mwbd/document.mwb.xml
My MACBook has restarted a couple of times and the model was restored, not sure if this makes a difference.
