Are you sure you had started Config. Wizard from correct version? It was not started in my case, no shortcut was created for menu, but when started manually from "C:\Program Files\MySQL\MySQL Server 5.5\bin\mysqlinstanceconfig.exe" it worked as expected...

I only have one copy of the Instance Config Wizard on my PC, and that exists at "F:\MySQL\MySQL Server 5.5\bin\MySQLInstanceConfig.exe". The file is dated 26/08/2010 and is 2,973,600 bytes in size.

On Windows 2003 server 32-bit I upgraded 5.1.58 to 5.5.14 without problem the only issue I noticed is the not remove of the menu item for the 5.1.58 command line.

This problem still exists in version 5.5.16 The instance config wizard does not start automatically after uprading from 5.5.15, and if I start it manually it does not upgrade the existing instance, it wants to create a new instance with a different name on a different port.

Please, check if this problem still happens with a recent version, 5.5.22.

That problem ocurred on my old laptop running Windows XP, but since my wife spilled her drink over my laptop and I've had to replace it with a brand new one running Windows 7, and since then the problem no longer appears. You can consider this ticket closed.
