How to repeat:
Make a change to a table structure and push apply. When you push apply again it will try to apply the same changes as it does not remember that the structure has changed. Also, when you try to close the tab it will ask if you want to save the changes even if they have already been applied. If you do try to apply again it will fail as the table already was changed.

Thank you for the report.
I'm not seeing this issue with WB 6.3.6(easy to reproduce with WB 6.3.5), most likely fixed after related issue in Bug #78924. Could you please upgrade WB to 6.3.6 and let us know if you are still seeing the issue.

Updating to 6.3.5 did fix it. However, I try checking for updates on 6.3.5 and it said I was on the latest version. So I was unaware of a new version. I had to go to the website to download 6.3.6.

Thank you for confirming that latest build fixed.
The other issue which you observed i.e Check for updates does not find newer version is fixed in 6.3.6 as well after Bug #75132
