Description:
We have just updated our MySQL database:
from 5.0 to 5.6
from a single Windows server to two Linux servers running CentOS 7
from the MyISAM engine to InnoDB

We have provided additional resources to our two new Linux servers beyond what was available to the single old DB server--1 TB disk space, 16 GB memory, 2 cpu's on each of the two new virtual servers.  DB response is agonizingly slow--significantly slower than before we upgraded our system.

We had an Oracle consultant onsite for the upgrade but ran out of time to do any performance tuning.  We're using the default InnoDB settings in my.cnf.

DB sizes are approximately 500 GB on one server and 350 GB on the other.

We will be installing MEM and Workbench but do not yet have them installed.

Can you help us diagnose the cause of the sluggishness?
