There is no option in WB to enable hostname validation (SSL server cert CN matches the hostname WB connects to)

This is similar to --ssl-verify-server-cert for the mysql client.

From the 6.3.9 release notes:

MySQL Workbench supports the option to require a CA certificate or identity validation. (Bug #25408639)

So this is fixed.
