I think I've figured this out. When I download either the DMG or the tar.gz archive for Mac OS X 10.9, the contents are actually for Mac OS X 10.8 (NOT 10.9 like it says) I'm downloading it from this page: http://dev.mysql.com/downloads/mysql/

This problem seems to stem from a failure to install the startup item on OS X. See this post http://coolestguidesontheplanet.com/get-apache-mysql-php-phpmyadmin-working-osx-10-10-yose... I removed the startup using customised installation and it worked perfectly.
