Posted by developer: Fixed as of the upcoming Workbench 6.0.2, and here's the changelog entry: Adding a new connection using the "Manage Stored Connection" option in the "Synchronize Model" dialog would not save the connection after MySQL Workbench was closed. Thank you for the bug report.
