Description:
I was attempting to change the my.cnf file on a remote Linux (RHEL 5) machine with a custom install of MySQL    I am using an ssh key to access the remote box passwordlessly.      The system either crashes with the above message, or fails to edit the Config file.   When it fails to make the changes to the Config file it leaves a zero lenght file with the name workbench-temp-file

How to repeat:
Create a custom install of MySQL on a linux box
Create a new server instace
Create a new Admin instance 
Attempt to make changes to the remote Configuration file.

Thanks for your report.
Can you please verify that your "System profile" settings are correct?
("Configuration File:" and "section").
WB->Manage Server instance->[CONNECTION]->System profile.
Or choose the "Installation type" that correspond to your linux distribution.
