Please, send the output of Help > System Info menu item. I also wonder what exact MySQL server version on Linux, 5.x.y, are you working with?

The issue has not been reproduced with a more stable connection to the server. It would appear that transient, however short disconnects during imports of large files may not be dealt with elegantly. Or else, there may be a setting I missed that would mitigate these circumstances.

Please test version 5.2.40. Thanks.

Same thing happens to me on version 5.2.43. Windows 7 64-Bit. Importing through Remote Mysql a large database, a lot of times crashes instantly, or only allows me to import smaller tables. But seems to be no rhyme or reason as to why or when it crashes, as other user pointed out. Need to migrate a 5GB DB. Any advice?
