What exact server version, 5.x.y, are you working with? Are you sure that user you connect as has privileges to ALTER table?

The problem persist after the reboot. I noticed that the problem persists on all tables of all databases of a single server. In the other servers the "alter table" run normally.

The server has the version 5.0.15-nt

I truly doubt that recent versions of Workbench can work with 5.0.15. I'd suggest to upgrade MySQL server or use other tools.
