As you connect to loclhost (Windows): Connecting to MySQL server localhost... and MySQL server is on Ubuntu, do you use ssh port forwarding or something similar?

Yes, I used to putty to set up an SSH tunnel.

my.ini file is needed for Administrator in this case, as it assumes you work with local server on Windows. Can you try to modify settings to put some valid my.ini there?

I got it working using the built in SSH tunneling. I guess the real problem is the error message is completely unhelpful.
