Many times when I close workbench it said 

Workbench is not responding ... wait to close application...

How to repeat:
open models than close the program...

Do you experience that problem on specific models? (if yes, could you provide a sample model to reproduce the problem on our side?)
please also add the output of your Workbench's help->system info
