Description:
During a partial backup in an environment with file per table,if no tables match the regular expression pattern specified with the --include option, the backup currently includes all the file-per-table.
Per Mike this is counter intuitive.

How to repeat:
For a partial backup specify a pattern which does not match any table name

Verified as described. Option innodb-file-per-table does not matter

This looks like duplicate of BUG#53766. The root cause is same for both the bugs.
