Please, check if the same problem happens with a newer version, 5.2.25.

In version MySQL Workbench 5.2.25 (r6303), the user cannot modify the configuration path in the Admin / Configuration tab. The path is grey and points to a dummy, default location that does not necessarily corresponds to the actual MySQL server path.

Yes, you can not change it when instance is created, but, in 5.2.25, when you create new instance, in the "Crate New Instance Profile" dialog box there is "Change Parameters" check box. If you check it and click Next, you can set whatever "Path to Configuration File" you need. Please, check.
