Please, check if this problem still happens with a newer version, 5.2.21. If it is still there, please, upload problematic .mwb file and indicate what relation should one try to delete to verify the bug.

I can not delete any relation on your .mwb file uploaded. Looks like a bug.

workaround would be to remove the FK from the table, this will also remove the relationship line.

I can confirm the bug still persists in 5.2.22 RC2. I'm using a model originally created with 5.2.16. The model has 98 tables over 4 diagrams. I can delete tables in the diagrams, but not relations.

An entry has been added to the 5.2.23 changelog: In the EER Diagram view, it was not possible to delete a relationship by right-clicking on the relationship and then selecting Delete from the context-sensitive menu.
