The mysql error log reports that mysql was normal shutdown and while starting up Innodb does a crash recovery doing transaction rollback.

Do you know the exact steps to repeat that hang on shutdown each and every time? Please, upgrade to 5.1.30 aslo and check if you will get similar problem with it.
