Description:
The MySQL-GUI-Tool do not seem to have any command line options like the Unix/Linux-version. Connection options like --user, --passwort, --port and --socket and other options like --mycnf, --file and --query would be useful on Windows too. 

Especially a possible --mycnf option could probably help to fix a problem, where the GUI tools do not find a local MySQL-server. The GUI does not seem to provide a way to specify the my.cnf file.

Also command line options could be useful to start the GUI tools from other applications on windows with correct connection data.

A note about the my.cnf issue: specifying that as parameter would probably allow MA to work on any config file but has otherwise not much use. In particular it would not help at all if the given config file and the one used by the server are different. It would definitely not solve the config file trouble in general.
