Description:
I wanted to compile mysql-gui-common and I have installed two server instances.
There is no documented option, to say the configure, which mysql_config it should use.
Also it's not documented, that you have to set the PATH.
In my case, it always wanted to use the 5.1 server includes and libs instead of the 5.0 ones.

How to repeat:
see above

Suggested fix:
Add a possibility like: ./configure --with-mysql=/home/foo/bar/bin/mysql_config

Many thanks for writing a bug report. We are on the way to implement full functionality of MySQL GUI Tools into MySQL Workbench. We won't fix this anymore.
