Description:
when executing "Configure instance" or directly select MySQL GUI Administrator -> Service Control -> Configure Service:

enabling named pipes switches patch to binary to a non existing executable (mysqld-nt), manually selecting mysqld from browsing unselects the checkbox for named pipes

How to repeat:
MySQL GUI Administrator -> Service Control -> Configure Service -> check "named Pipes"

Suggested fix:
remove this ckeckbox, as named pipes are supported in mysqld too (same for bdb?)

ok, sorry, the above is only for MySQL 5.1 - so BDB and Named Pipes can only removed/hidden for 5.1 Servers

WB doesn't allow to configure the service at all.
