Thank you for a problem report. Can you, please, upload the script that is generated? I want to check if any referrential integrity constraints are involved.

Unfortunately I can not find a script that is generated. I've looked in the /usr/lib/mysql-gui/migration-toolkit-script directory, but can not find any new script files that were created. Of course if I choose the "Write a script file" option, two script files are generated and there's not an error.

Please, try to repeat with a newer version, from 5.0-r12, and inform about the results.

We are on the way to implement MySQL Migration Toolkit into Workbench. There it will get a layout. MySQL Migration toolkit is not supported on Linux at the moment. For more informations about supported platforms look here: http://www.mysql.com/support/supportedplatforms/tools.html
