Description:
Hi.  I am going to create a duplicate bug because I am not very happy about origninal bug being stuck on 'Needs Feedback' for many weeks now.

The bug I am reporting is identicle to..

Basically, after you change any setting MySQL Adminstrator completeley screws up the INI file.

How to repeat:
1. With a fresh installation of MySQL 5.1 or 5.0
2. Luanch MySQL Administrator 
2. Change any setting i.e. Advandec Networking\Wait_timeout = 1000000
4. Restart service

Now, the service wont start cause all stuff in my.ini has been commented out.

Suggested fix:
Find reason why all previous INI lines are being commented out.

Our bug tracker did not change status of bug when reporter uploads files, nor when other add comment.

I still have no idea how to repeat it. I'll mark it as duplicate of bug #23885, please, indicate in original bug report how you installed GUI Tools.
