Description:
If you make changes to a mwb project but don't apply the changes WB asks if you want to apply these changes when saving the project. Even if you click "yes" the changes aren't applied. Similar to bug 13350.

How to repeat:
Open a mwb file and add a foreign key. Do not apply the change.
Close WB and agree to saving changes. Re-open WB. Changes are not applied.

Suggested fix:
Apply changes on close.
