Thanks for your excellent bug report. I was able to reproduce this bug using the attatched files as well as the following how-to-repeat steps: 0) Start MySql Workbench 1.0.6 - Click Database->Reverse Engineering - Select MySql Server (database system), MySql Native Driver (driver) - Fill in appropriate `Connection Parameters` (I'm connecting as root) - Click `Next` - Click `Next` - Select a schema, click `Next` - Click `Next` - Click `Next` (using Auto Arrange) - Click `Finish`

No problem. Workbench looks like it will be an excellent product. I look forward to it's release.
