Specify the exact MySQL server version used. 5.1.9-beta? Is there anything unusual in the error log (hostname.err file in the data directory)?

I fail to reproduce this with a default configuration. Meaning, when I have no option files set in /etc/my.cnf (or other places) it works fine. When I have my own /etc/my.cnf with special settings, it doesn't work..

I'm still figuring out why looking at the source of Prefpane (which is an objective pain :P)

If you have an option file (my.cnf) with wrong information or errrors in [client] section, it will indeed not work.
