Your description is relatively vague, but it does sound like the bug that was fixed in 4.0.16 - can you please upgrade and see if the problem persists?

Please see bug #1397. Issue already fixed from 4.0.16

Description: the repair command corrupts empty tables, when MySql 4.0.15 runs on a Windows 2000 Server with multiprocessor hardware and also on a windows 2003 server with multiprocessor hardware. The only way to come out of this status is to drop the table and create a new one. On my Windows 2000 professional single Processor, it works fine. How to repeat: delete all records from a table run repair When nesessary, I can provide a database, where I had this problem.
