Thank you for a problem report. Please, try the newer version, 1.1.5 (http://dev.mysql.com/get/Downloads/MySQLAdministrationSuite/mysql-administrator-1.1.5-1.i3..., for example) and inform if the problem is still there.

the mysql-administrator(linux) v1.1.5 can not choose some tables to backup, it only supports whole schema backup.

Version 1.1.6 is available for Linux also now. Please check (http://dev.mysql.com/downloads/administrator/1.1.html) and inform about the results.
