Reverted the /etc/mysql/my.cnf patch in 4.1 and 5.0 trees, as it introduced a possibly incompatible change.

Noted in 5.1.15 changelog. On Unix, when searching the standard locations for option files, MySQL programs now also look for /etc/mysql/my.cnf after checking for /etc/my.cnf and before checking the remaining locations.
